Another potential ending in Deus Ex, and probably the one that is the least disruptive (and basically involves changing of the Old Guard) is the joining Illuminati/Invisible Hand ending. This is achieved by killing Bob Page and using the technology of Area 51 to rule the world with an invisible hand. The final cutscene has Morgan Everett and JC Denton in a scene very reminiscent of the introductory sequence with Bob Page and Walton Simmons. I guess the more things change, the more they stay the same?
The cutscene ends with a quote from the book Paradise Lost by John Milton:
Better to reign in hell, than serve in heaven.
